Well there's the Giant Robot in the beginning of Mega Man X, or the battle against Ganbare Goemon's "Impact" at the end of Goemon 2.
...Also, Resident Evil 5 had some megaton bosses.
The pain in the ass giant turtle in Ninja Gaiden 2; also, there's the God of War series.... dammit, i can only think of games that i played recently.

Well, you can download a Super Nintendo emulator for the PC to play MMX of course, and i certainly suggest Resident Evil 5 (which will be out on the PC soon) if you're a fan of big boss fights, because that game is full of 'em; they're a crap load more varied and dynamic than the ones in SOTC as well.

Big bosses? What happened to the Master Hands and Giga Bowser from Smash? =P
Also the FF series has home to some of the largest optional and end game Bosses.. like the Weapon's monsters. In fact this can usually be applied to a majority of jRPG and RPG's out there ie. Diablo, Tales series, Phantasy Star, etc. xD
Its not just Resident Evil 5.. most of the Resident Evil series did contain giant mutated monsters at one point or another xD And then there's also the bosses on Zelda who are usually way larger than Link at one point or another xD
Metroids also tend to feature bosses much bigger than Samus such as Ridley. On that note Castlevania does throw in bosses and monsters bigger than your hero of the day as well. Contra also had nice giant bosses at the end.
Of course there's also the giant bosses on Shoot em ups in Raiden and 19XX series to name a few xD
@SlyRunner: Megaman X is a platformer series from SNES - PSX days. They do contain the occasional giant reploid mini boss or two in there.
@Kyokugen Master: Eh? Define "real game"? An RPG is still a "real game" just different genres =P Besides i thought the topic was asking for giant bosses in a game... and lets be honest RPG's are chockful of these xD

How about the Collossus from God of War 2 (wait, every non-human God of War bosses are hugeys lol) or The Saviour from Devil may Cry 4? Both are massive and they both fight the most badass game humanoid ever.

Yeah definitely Sin is one of the mother of all bosses It has a dungeon inside its stomach, I mean come on.
Blazing Phoenix

I agree with the Sin remarks. That thing is huge.
I heard White Knight Chronicles and Demon's Souls both have their share of huge bosses.
Also, what about those things from Armored Core For Answer? I don't remember what they were called..but you had to take them out systematically.
There's also those massive boss mechs in Dynasty Warriors Gundam 2.
And that huge worm from Gears of War 2. You know, that area where you lose Carmine (sorry to spoil, but cmon, you knew it was gonna happen). Seriously, that thing is huge. I mean sheesh, there's like 15mins of gameplay just running through him slicing up his arteries (which are thicker than a human torso, btw). It's so huge, it basically swallows capital cities whole.

Mutated Excella Gionne from Resident Evil 5... that thing nearly consumed a friggin' tanker whole...

The "Savoir" Sparda from Devil May Cry 4 (http://www.supercheats.com/guides/files/guid/devil-may-cry-4/20-thefalsesavior.jpg) Was pretty big. You had to go inside and attack him.
And as Blazing Phoenix said, the Rockworm from GoW2. It snatched you chopper outta the air with its mouth, then you have to work your way through the beast, chainsawing its 4 hearts, and finally, you chainsaw your way out.

Ahh.... Also reminds me of Giant Ika from Galzoo Island (HRPG).
Almost all Square Enix/Soft games have 'em. And some Prince of Persia bosses too (that monster in the arena with a sword you have to blind then speed kill).

Bosses in Painkiller are in the same league as Ugh-Zan III from the already mentioned Serious Sam - for an FPS they are really fucking huge. Will Rock had some giants as bosses too.

If this were SotC, I would shout "Look for the fur to climb!".
But that looks like 1 of the Godzilla monsters somehow.

The kingdom hearts series also commonly has huge bosses.
Examples? Maleficent's dragon form, various parts of the final boss, Cerberus, Giant Ursula, Trickster, the prologue boss, Chernabog, Oogie's Manor..the list goes on.

Excluding Shadow of the Colossus, these must've probably been the biggest bosses I have encountered in any video game so far. (top 3 from what I remember from my 19 years of gaming lol, in no specific order.)
1.:
o Armored Core 4: For Answer
Roughly 50% of the Arms Forts (AF Answerer, Spirit of Motherwill, Cabracan, Great Wall
http://www.youtube.com/watch?v=LOgz3E1PeIA&feature=PlayList&p=8B95DE6393686B08&playnext=1&playnext_from=PL&index=22
(These things are gigantic if you compare them to the surrounding geometry, it's volume is that of like a gazillion skyscrapers X_X)
2.:
o PainKiller
One of the bosses (though there are a few more ''big ones'' in it)
http://www.youtube.com/watch?v=QcOZ4TCkrfI
(When I played it it looked pretty big lol)
Now for number 3.... It was probably a RPG.
Let's go with:
o Illusion of Gaia
You fight a frikking comet.

The R-Type series has a couple of levels where the boss IS the level itself.
Stage 4 of Ikaruga, for a similar reason.
And although he's long since been out-classed both in and out of the franchise, you have to give a shout out to Kraid from Super Metroid. Anybody who played the game when it first came out (especially if you'd also fought the five-foot-tall Kraid from the original Metroid) remembers the OH SHIT moment of getting one good hit in, then watching as he rises up through the ceiling, leaving you staring at his ankles when you'd previously had a clear shot at his face.

Kaidaten, the biggest, cutest boss in history. *Google it.
And now I remember, Gaogaigar final fight was against 4 moons of Jupiter and the Jupiter itself.

There are random huge ass enemies on Gears of War series.True, one bis ass monster takes up a complete campaign chapter in Gears 2, where your team's helicopter gets swallowed and you have to fight your way out of the huge-ass worm thingy. I wouldn't call it a boss though, since you don't really fight it 1-on-1. However, the corpser boss battle in Gears 1 campaign was nice. And he was big too.
Blue Dragon had a nice big bad boss fight at the end. And Lost Planet had some huge beasts as well.
And how about good old Sonic? He also had some screen-filling or even bigger robots to fight.
